Look, I live here so I'm really not into hotel answers. Finding a hotel in that price range will be difficult however.
As to neighborhoods to avoid, hmmm ... I would avoid going too far west (say, beyond Ninth Avenue, maybe even Eighth) and too far downtown in the Village areas. (Like Avenues A and B .. and that has been the case ever since I moved here in 1970.)
Marriot built a hotel in my neighborhood (downtown Brooklyn) which used to have a reasonable price for a very nice room, but they were too successful ... so the last I heard they were charging well over $200.
There ARE B&Bs to be found ... often illegal ones, but what the heck.
Look in the NY Times travel section at nytimes.com. They do have a place where you can search for less expensive accommodations, both in Manhattan and in the outer boroughs.

Just returned from spending a week at the GERSHWIN HOTEL on 7 east 27th st. Get a Queen suite for 189 .. it is called the funkiest hotel in NYC. Iy is old, simple, clean, full of art , wonderful staff, little restaurant/coffee house. Attracts all sorts of interesting people!!! LOVED IT!!!!
